Reference stability: reference genes against genes of their own abundance
Test whether the genes used to normalise expression are steadier across human tissues than genes of the same abundance. Each candidate's variability of log2 expression over GTEx v8's tissue medians is ranked among its nearest genes in mean expression, with the false discovery rate controlled across candidates, and the four rankers the field runs order the candidates against each other beside it.
The ten reference genes Vandesompele et al. validated for qPCR, each tested against the genes of its own abundance across 54 GTEx tissues, beside the rankings geNorm, NormFinder, BestKeeper and RefFinder give them
What it does
- 01Each candidate's standard deviation of log2 expression across GTEx tissues, ranked among the genes nearest it in mean expression
- 02A permutation-free p for steadier and for more variable than those peers, with Benjamini–Hochberg or Benjamini–Yekutieli control across the candidates
- 03geNorm M, NormFinder, BestKeeper, comparative ΔCt and the RefFinder consensus, with the tissues as samples
- 04Any subset of GTEx's 54 tissues, any number of neighbours, any pseudocount
What it runs on
Every gene's variability and peer rank checked against base R on all 19,107 genes of GTEx v8, under two settings. The panel runs on @ports/discover, @ports/workflow.
Everything runs client-side. Files are parsed in the browser and projects are saved on this machine, so an unpublished sequence is never uploaded.
Questions
- geNorm already ranks my genes. Why compare them with other genes?
- A ranker always names a most stable gene, even when every candidate varies as much as any gene of its abundance. Ranking each candidate among genes of the same mean expression asks whether it is steady at all.
- Does this tell me which gene to use in my own experiment?
- Not on its own. Each tissue here is GTEx's median over its donors, so this measures variation between tissues. Validate the shortlist on your own samples with the qPCR tool's reference gene tab.
- Is anything uploaded?
- No. The GTEx table ships with the app and every number is computed in the browser.
