Antibody domain map

One antibody or T-cell-receptor variable domain drawn residue by residue, so every fact the numbering produces can be read against the same sequence axis.

What this computes

  • Framework and CDR regions (FR1, CDR1, FR2, CDR2, FR3, CDR3, FR4) under the CDR definition you chose: IMGT, Kabat, Chothia or North.
  • Numbering in the chosen scheme, with a tick every tenth position and a dot for each insertion code (for example H82A, H82B).
  • Conserved anchors of the IMGT unique numbering: 1st-CYS 23, CONSERVED-TRP 41, the hydrophobic position 89, 2nd-CYS 104 and J-PHE or J-TRP 118. An anchor holding an unexpected residue is drawn in the alarm colour.
  • Germline differences: every position where the chain differs from its closest V or J germline, with the germline residue shown beneath. These are exactly the positions the percent identity counts as unmatched, so the drawing and the identity always agree.
  • Liabilities: each motif the scan reports, bracketed over its residues, with its rule and source.
  • CDR definitions compared: four thin tracks showing where IMGT, Kabat, Chothia and North place CDR1, CDR2 and CDR3 on this chain. The definitions disagree most on CDR-H1 and CDR-H2, and this is where you see by how much.

Using it

Hover any column to see its residue, its number in the chosen scheme, its IMGT number and its region. Click a residue, a region, a liability or a CDR on any definition track to select those residues in the sequence.

Provenance

The regions, numbering and germline calls are the Antibody Numbering tool's, checked against ANARCI and abnumber. The anchor positions are those of the IMGT unique numbering (Lefranc et al., Dev Comp Immunol 27

, 2003).
